I restore Nandroid backup this way = in TWRP 2.8.5.0
1. Wipe Cache
2. Wipe Dalvik Cache
3. Factory Reset
4. Restore Nandroid Backup
5. Wipe Dalvik Cache
6. Reboot System
7. Stay some time in Manufacturer boot screen
8. After 2 -3 mins, starting to bootloop.
I am restoring backup stock over stock. Never installed Custom ROM.
I brick my phone by installing some MODs I made myself or by some other developers. (Like XtremeMusic MOD bricked my device etc.).

Well. I can get back my phone at working state if I wipe everything. Wipe everything before restore and Dalvik Wipe, Format Data , Factory Reset (This is compulsory otherwise welcomed with bootloop) after restore in a order to restore Nandroid at my phone.
Well. This won't bring back my phone at exact state I backed it up.
So whats the fix ?

Do you mean the Nandroid backup doesn't fix your phone? If yes, how then do you unbricked it?

As I said, after restoring a nandroid backup, I needed to format data and factory reset to get rid of bootloop and boot successfully to system. (Alone dalvik cache or cache wipe doesn't help ) But doing this, My phone doesn't come to the exact state when I made the backup. Wallpaper changed to stock, ringtones changed to stock, all installed app and their data got deleted. (However root and Xposed Framework remains active). But I want my phone at exact state when I made the backup.

Well. I recently bricked my device again while installing a mod (not bricked, i lost my audio engine), and then I restore a backup made recently. I did format data, factory reset, wipe data, wipe dalvik cache, wiped cache, then restored nandroid. Well. This time no bootloop, just got an message that there is an internal error with your system. (Now what is this ?)
Got back all my apps but with no app data. (I restored data from backup). OS seems running stable but it's taking more internal space than It should take. During backup, I have 2.40 GB free occupying 2.50 GB by apps, but after restoring, I got 1.90 GB free with 1.70 GB occupied by apps. I keep my whole internal memory is free anytime except installed apps. This is very weird.

You did a factory reset so all customization will revert to stock .
You'll still have Xposed because its a /system mod, factory reset therefore doesn't affect it

What Mod are you flashing?

Any mod that can prevent me from booting OS. Example XtremeMusic MOD from XDA, or Beatsaudio (Force closes everything).

I'm still at a loss on what you're trying to achieve here.
Could you state your aim clearly
