Weird Nandroid Restore

I did format data, factory reset, wipe data, wipe dalvik cache, wiped cache, then restored nandroid. Well. This time no bootloop, just got an message that there is an internal error with your system. (Now what is this ?)
Got back all my apps but with no app data. (I restored data from backup). OS seems running stable but it's taking more internal space than It should take. Before backup, I had 2.40 GB free occupying 2.50 GB by apps, but after restoring, I got 1.90 GB free with 1.70 GB occupied by apps. I keep my whole internal memory is free anytime except installed apps. This is very weird.
What's the fix ? Well. I don't want to factory reset now.

at what point was your nandroid backup done? because it seems faulty

You should verify the stability of your backup first, if not, your rollbacks would be faulty.
What did you use to Make this Nandroid backup you keep reverting to?

Do you have the firmware for your phone (Not TWRP backup you made)
