Hello, does wiping data via Hovatek Custom Recovery wipes the device completely? Is it the same thing as factory reset?

not entirely sure what you mean by wiping the device completely,
BUT you can choose advanced wipe > then select the partitions you wish to wipe

if you select "userdata, cache and davik cache" then its the same as doing a factory reset

I actually meant factory reset. So if I wipe only "data" partition via advance wipe, what would happen?

it'll only wipe the /data partition (like in a factory reset)

So I'll lose my apps and have to reinstall them again.

Will I also lose Root and all the exposed modules I've installed on the phone?

For what you'll lose:
Apps - Yes
Root - Yes, if you used systemless root
XPosed - No, that's in /system but you need root
