Convert .bin files to .img

OK, you can rename the file as @alimalamm has already suggested.
e.g boot.bin to boot.img ; the same goes for recovery, system etc
it would work just fine. you can flash the boot.img using fastboot or whatever tool you decide to use.
BUT as you already noticed the scatter file created using miracle box is the major issue cos at most it would either crash spft or throw out an error.

When you rename the partitions name in the scatter file. It will permit sp flashtool to be able to see those files in img format
